
Illumina GoldenGate
At the heart of Illumina's custom genotyping system, the GoldenGate assay employs highly multiplexed, allele-specific extension/ ligation methodology and universal-primer PCR amplification reactions. SNP interrogation occurs before amplification using genomic or whole genome amplified DNA as template, and therefore specificity is not hybridization-based. The Genetic Analysis Platform offers custom-designed and fixed content Illumina SNP genotyping assays of 384-plex, 768-plex, 1536-plex or 3072-plex. All GoldenGate assays are processed in an automated, LIMS-based production environment with Illumina’s BeadStudio software for accurate and automated allele calling.

To ensure quality control, each new custom OPA (Oligos Pool All) shipment is tested on a panel of HapMap samples of known quality before high-throughput processing of project samples begins. Also, one sample of a HapMap trio is included on each plate in rotating locations, to verify concordance with HapMap genotypes.

- Custom array (content with an assay scale of 384, 768, 1536 or 3072 SNPs)
Minimum requirements
A minimum of 480 samples is required for Illumina GoldenGate custom genotyping.
