Primary Structure in Residue Coloring

This view shows chains as smooth traces, coloured by residues according to the following residue-color mapping: ASP, GLU, CYS, MET, LYS, ARG, SER, THR, PHE, TYR, ASN, GLN, GLY, LEU, VAL, ILE, ALA , TRP, HIS and PRO.

Primary Structure in Rainbow Coloring

Protein and nucleic acid chains are shown as smooth backbone traces, with nucleic acids thicker. Amino (N) termini of proteins and 5' termini of nucleic acids are blue. carboxy (C) termini of proteins and 3' termini of nucleic acids are red. Between termini, colors follow a spectral sequence.

Secondary Structure in Cartoon

This view affects only protein chains and nucleic acids; Alpha helices are shown as " ribbons". Beta strands are shown as "ribbons". Arrowheads point towards the carboxy termini. The entire protein chain is shown as a smoothed backbone trace. Unstructured coils are white. Make the background black with the Background button to make the backbone trace easier to see. Turns may (or may not) be colored blue.

This view affects only protein chains; Alpha helices are shown as " rockets". Beta strands are shown as planks. Arrowheads point towards the carboxy termini. The entire protein chain is shown as a smoothed backbone trace. Unstructured coils are white. Make the background black with the Background button to make the backbone trace easier to see. Line, Stick, Spacefill, and Ball&Stick Views

These four display styles are basic views. The first three styles use chain coloring schema which means different chains with different colors. The ball&stick view is combo view from line/stick and spacefill in atom-color mapping: carbon, oxygen, nitrogen, sulfur, hydrogen, phosphorus/Iron, magnesium, manganese/calcium, unknown.

Composition of Protein, DNA, RNA, and Water/Other

This view uses spacefill style as well as component-color mapping: Protein, DNA, RNA, Solvent, Ligand/Other.

Hydrophobic&Polar View

This view uses spacefill style as well as group-color mapping: hydrophobic group and polar group.

Charge View

This view uses spacefill style as well as group-color mapping: hydrophobic group, polar uncharged group, polar acidic(-) group, and polar basic(+) group.
